Research Glossary

Overview: This glossary defines the core terminology used in avian genetics and molecular diagnostics. Each entry provides a scientific definition, context, and relevance to bird DNA testing.

CHD Gene

The CHD (Chromo-Helicase-DNA binding) gene encodes a chromatin-remodeling protein involved in transcriptional regulation. In birds, the gene exists in Z-linked (CHD-Z) and W-linked (CHD-W) copies. Because the intron length differs between the two copies, PCR amplification produces a single band in males (ZZ) and two bands in females (ZW) — the molecular basis of DNA-based avian sex determination. The CHD test is validated across a wide range of species, including pigeons, parrots, and raptors. See CHD Gene in Avian Sex Determination.

PCR (Polymerase Chain Reaction)

A molecular biology technique that amplifies a specific DNA sequence exponentially. PCR uses a thermostable DNA polymerase, sequence-specific primers, and thermal cycling (denaturation, annealing, extension) to produce millions of copies of a target region. The amplification follows \(N = N_0 \times 2^n\), where \(n\) is the cycle number. PCR is the foundational technology for avian sexing, pathogen detection, and fingerprinting. qPCR (Quantitative PCR)

Real-time PCR that monitors amplification during cycling via fluorescence, producing a Ct (cycle threshold) value inversely proportional to initial template amount. qPCR enables quantification of pathogen load and low-level detection with high sensitivity. Key performance metrics include LOD (limit of detection), amplification efficiency, and specificity. See qPCR Technology in Avian Disease Detection.

STR Marker (Short Tandem Repeat)

A microsatellite locus where a 2–6 bp motif repeats a variable number of times, creating length polymorphism between individuals. STR markers are co-dominant, highly polymorphic, and inherited in Mendelian fashion. Panels of 12–20 STR loci provide individual-specific profiles and combined exclusion probabilities above 99.99% for parentage testing. See STR Marker Database.

DNA Fingerprinting

A method of individual identification based on a profile of genetic markers (typically STR loci). Because each bird inherits one allele from each parent, profiles are individual-specific and can be used to verify identity, confirm parentage, and support breeding management. The technique is scientifically established and widely used in racing pigeon breeding. See DNA Fingerprinting in Racing Pigeons.

Genome

The complete genetic material of an organism. Bird genomes are approximately 1.0–1.5 Gb in size — about one-third of mammalian genomes — organized into macrochromosomes and microchromosomes. The domestic pigeon genome (~1.1 Gb) has been sequenced and assembled, enabling genomic studies of breed diversity and trait genetics. See Genome Sequencing in Modern Avian Biology.

Allele

One of two or more alternative forms of a gene or genetic marker at a given locus. In STR analysis, alleles differ in repeat number and therefore fragment length. An individual inherits one allele from each parent; homozygous individuals carry two identical alleles, heterozygotes carry two different ones. Allele frequencies underpin the statistics of parentage and match probability calculations.

Genotype

The genetic constitution of an individual at a particular locus or set of loci. For the CHD gene, the genotype is ZZ (male) or ZW (female). For STR markers, the genotype is the pair of alleles at each locus. Genotype is distinguished from phenotype — the observable characteristics produced by the genotype interacting with the environment.

Phenotype

The observable characteristics of an organism — morphology, physiology, behavior — resulting from the interaction of genotype with the environment. Racing performance is a complex phenotype influenced by many genes of small effect plus training, nutrition, and health. This is why genetic markers alone cannot reliably predict racing success. DNA Barcoding

A species identification method using a short standardized DNA sequence — in birds, the 648-bp COI (cytochrome c oxidase subunit I) region. Intraspecific variation is typically under 1%, while interspecific divergence averages 7–10%, creating a reliable "barcode gap" for species assignment. See Mitochondrial DNA Analysis in Birds.
